The right-arm seamer pulled up with his left hamstring post-delivery in his spell at the MCG.
The touring camp reported Atkinson reported "discomfort" and would spend time on the sidelines in order to be assessed "during the day".
The concluding match of the series in Sydney begins on Sunday, 4 January.
